I have my computer set up to dual boot pop!_os and windows on separate drives. I have it set up to boot into pop OS and I use systemd-boot to boot windows, however after booting to windows and restarting again my boot preferences are changed so Windows boots first instead of pop os.

Is there anyway I can prevent this from happening? I have fast boot and secure boot turned off.

        Hmm. That looks a little strange as I don’t see any entries for Pop!_OS.

        On all my machines I see something like this:

                Title: Pop!_OS 22.04 LTS
                   ID: 0x0002
               Status: active, boot-order
            Partition: /dev/disk/by-partuuid/e9954633-a695-4670-89f5-d01392ed3427
                 File: └─/EFI/SYSTEMD/SYSTEMD-BOOTX64.EFI
        

        Is it possible that Windows itself is overwriting the bootloader or messing with EFI?

          Maybe? The first item is mine is the pop os sytemD boot loader though
